   if you are referring to weapons, Quest items etc. then you can store them in your bank. A bank can be found in most major towns. A bank is displayed with an emerald in an item frame, there you will find an enderchest which is your personal bank. You can store items there.

   I use a secondary storage for items like those
   
   I fill my inventory then throw out quest items from my bank then do /fixquests when I need them xD
