I have the same issue too, but I guess it is a bug in wynncraft instead.
When you go back to wynncraft stats website, you can see we have done 100 out of 101 quests only, even though the in-game quest book is showing 100% progression.

As shown in WynnApps, the Tower of Amnesia quest did not get counted, and my guess is, this quest got updated way before where you dont need Troms scroll anymore, but somehow the stats system did not count for some players who had completed before the quest update as completion.

Wynncraft's fault... look at your quest amount in /class and it will be different than in your book i bet.

My quest book says all my quests are complete on my mage and so does my /class menu...

Weird....
