I have a quest item that isn't in my inventory anymore.

If you lost a quest item, try /fixquest

I did. It didn't work.

... Um. May I have 4 slime scoopers, I was trying to use my 4 slime scoopers in order to try getting 5 back, and now i only have 1 instead of 5 :/

We have a no refund policy when it comes to items. If you lose an item, even if it's a quest item, you'll have to hope that /fixquests saves you. Otherwise there is nothing I can do.

That makes no sense. That means I can't progress in the story. How is that fair?

We have no way to know who's telling the truth or not, so we have adopted this policy. Please note that Wynncraft is in beta and these things happen. Slime Scoopers are needed once only for the Green Goop quest, so don't worry.

One more question. I just made a guild, and I have screenshots saying that I don't have a guild created

Try some of the other /guild commands. If it stills says you're not in a guild try relogging. If nothing else, you may have to remake the guild. Guilds are really glitchy right now.
