Assassin's Vanish And Its Relationship With Mana Regen

When vanished, does the 4s timer tick down for mana regen?

What I mean is, if I have 9/4s mana regen, and I vanish for 3 seconds, unvanish for 1, will I get the 9 mana after that last second?

The answer is yes.
I've actually tried this. Count by 4s out loud, and you can predict when your mana will regen. It takes a lot more skill than you would believe, but when mastered, holy fuck you're godlike.

Yes, it does.
This is one of the mechanics I've had fun with using Nirvana. It takes good timing but it works really well. It's the same as with mantaining concentration boost; high skill cap, high reward.
