Earth = defense, thunder = dexterity, water=intelligence, fire = defense and air = agility. They are almost the same as the old skill points, except that you can't use certain items if they have skill points required that you don't have. The elements have some caracteristics,so earth and defense are making you slow but tanky/damaging,thunder and air are making you fast and tanky/damaging with certain chances, and water is making you ... well, spell spamming.

I'll just copy-paste what I said to another person who asked the same question:

Those are elements, a new mechanic in the game. Essentially it works like pokemon. Each element works effectively against another. Earth beats Thunder, Thunder beats Water, Water beats Fire, Fire beats Air, Air beats Earth. Mobs will be able to damage in elements, and also have defenses against elements. Most weapons and armor will come equipped with elemental damage or defense. The elemental damage works like normal damage for the most part, except it gets boosted by skill point bonuses and identifications, and will also deal increased damage against mobs weak to the element. Elemental defense reduces the amount of damage taken from that element, and can also be affected by identifications.

However, most gear will now have skill point requirements. Each skill point is attributed to a specific element. Earth is Strength, Thunder is Dexterity, Water is Intelligence, Fire is Defense, and Air is Agility. Your skill point build will usually be the elements you use in combat, since gear with skill point requirements will mostly have stats based around the elements it requires. Every build gives you a different playstyle, so it'll be fun to customize. Strength is about dealing damage slowly but powerfully, Dexterity is about dealing damage quickly with a bit of an RNG element, Intelligence is about using your spells as much as possible, Defense is about being a tank, and Agility is about running around mobs, being able to avoid their attacks easily. You can mix and match as you'll have enough skill points to use multiple skills. The only way you can reset your skill points is using the Tower of Amnesia and buying a Skill Reset Scroll for a Liquefied Emerald, so choose your build wisely.

@Tantibus wrote an excellent guide on new skill point mechanics a while back. The link is here, but just make sure not to necropost.
