Waking up in the cart in the tutorial may or may not be a reference to Skyrim
Mt. Wynn is a reference to Mt. Doom from Lord of the Rings
The music that is supposed to play when infiltrating the Rymek mansion, but doesn't, is called "Mission Wynnpossible", referencing the popular movie "Mission Impossible"
The names of the mages in the quest "Studying the Corrupt" reference Harry Potter and Dumbledore from the Harry Potter series
Saint's Row is a reference to a video game series of the same name
Cook's Assistant is a reference to Runescape, which has a similar quest
The rare mob Crazy Cat Lady may be a reference to the Simpsons
The guard in recover the past that repeats "there is no war within Fruman walls" is a reference to an Avatar quote where a guy says "There is no war in Ba Sing Se."
One of the prisoners in the Prison of Souls is called Kah-El, which is a reference to Superman
The Halloween Mask Salesman is a reference to the Mask Salesman from The Legend of Zelda: Majoras Mask
The Matryoshka Idol is named after a doll of the same name
The Eye's vore(?) attack might be a reference to the Eye of Cthulu's second phase in Terraria. It could also be a reference to Sauron from LotR but none of this is confirmed.

The mushroom enemies in Shattered Minds references the Ramblin' Evil Mushroom in Earthbound
Multiple elves in Gavel reference elven names in the Lord of the Rings. Likewise, there is a hobbit village in the realm of light referencing the village in the same movie.
Wybels are referencing some kind of enemy in the Earthbound fangame Cognitive Dissonance
Sherk... well, I think you guys know what Sherk is
Gordon Hamsey from "Recipe for Disaster" is an obvious reference to real life cook Gordon Ramsey
Captain Ackbar from "Flight in Distress" is a reference to Admiral Ackbar from Star Wars
Dullahan is a reference to the Headless Horseman from irish myth
Lazarus was a Christian figure, so it makes sense why the gavel pit was named after him
The quest "1000 Meters Under" is a reference to the book series "Series of Unfortunate Events" and a reference to the book "20000 Leagues Under the Sea"
The fact you jump into paintings to access memories of the past in "Headless History" is a reference to Mario 64

Redbeard is a play of the infamous pirate Blackbeard
Misadventure at Sea is a reference to one of Salted series of the same name
Antikythera dialogue may be a reference to GlaDOS from Portal
Antikythera is also a reference of the first ever computer mechanism of the same name, dating back to somewhere around Jesus' time
Order of the Grook is a reference to the Harry Potter series, and the quest name references a group in the series called the Order of the Phoenix

The morph set references this armor set for the Starman in Cognitive Dissonance
Diablo, Butcher's Clever and Windforce are all references to Diablo
Shajone is a reference to one of Salted cats, which means "yellow cat" in French just spelled weirdly
Glitchtean is a reference to a Diablo item Salted made when he was around 7 years old
Undying, Sans, Papyrus, Heartache, Determination, Mercy, Someone Else's Knife, and Influence are all Undertale references

In “Studying the Corrupt” the NPC names Pottur, Dumble, and Dure are a Harry Potter reference.

 

Mt. Wynn is confirmed a reference to Mt. Doom due to Lord of the Clock, the blatantly LotR reference quest lol.

Not many people know this, but these 2 items are actually references to the popular party game Among Us (being "sus" is a frequently used term when playing Among Us).

 

The Saint's Row cathedral is a reference to the video game series of the same name
The Crazy Cat Lady that spawns in the Savannah is a Simpsons reference if I'm not mistaken
The Cook's Assistant is a reference to Runescape, which has a similar low-level quest
Antikythera's dialogue is based on GLaDOS from Portal
Misadventure on the Sea is a reference to CraftedMovie's series of the same name
I've always thought of The Mercenary as an Assassin's Creed reference, but I have no idea if that's true

The Mask Salesman from HalloWynn 2014 might be a reference to the same one from Majora's Mask

The Antikythera supercomputer is a very clear reference to the first analogue computer - the antikythera mechanism - dating to before the time of Jesus.

 

The Matryoshka Idol found in Iboju Village is based on the real life dolls of the same name

 

Viking Helmet = TES's Daedric Helmets (specifically Skyrim's I think)

Adventurer Hat = Links Hat from many TLOZ Games

 

Are we all gonna ignore the very first moments a new player experiences in the game. Waking up in a cart like that has to be a reference to Skyrim.

 

Kal-El is in the prison of souls in the quest "The House of Twain"

Honestly just don't do item name references, that would be longer than the rest of the references combined

 

Honestly there's a decent amount of things I recognized the name of from Wynncraft back when I picked up Diablo III back in like 2016, was thinking about this the other day funny enough.

Wirt's leg for example.

 

The Troms Kids (Todd, Prentiss, and Viola) are the main characters from Chaos Walking.

A bunch of items are Destiny 2 weapons.

The same book that appeared in Death's Library and also mentioned by Ariodo from Out of my Mind is from a song by C418.

Every "labelled" crate in WynnExcavation Site A is a reference to something.

The Little Wood (and the cabin) are made after youtuber InTheLittleWood produced a short Let's Play series on the server.

The Canyon Colossus is a reference to the Shadow of the Colossus.

The Time Valley ruin is built in reference to the below artwork, in which it's what seems to be a ruined version of Westminster Abbey:
