I think I finally have a plausable theory behind the corrupted dungeons. This is gonna contain spoilers for the Silent Expanse master secret discovery, as well as a Hunter's Calling.

The corrupted dungeons obviously do not occur in the realm the main game takes place in, blatantly shown by the entire Wynn province being fully corrupted.

In Silent Expanse's Secret, the being Bak'al serves claims that the humans hope, while the Olm do not, leaving their lands vulnerable. This shows why the Silent Expanse is so different than the rest of Wynn, it has been infected by darkness due to the lack of hope. Keep the reason why Wynn could not be taken over in mind.

Now, in a Hunter's Calling, the player is transported to a different dimension to show the outcomes of different situations where the darkness won. At the end of the quest, when Detlas is destroyed, a message appears that says the people began to lose hope.

My theory is that the corrupted dungeons take place after the events of a Hunter's Calling. I believe that in the "Hunter's Calling dimension," the darkness took over Wynn (and potentially more) thanks to the player's actions causing hopelessness within its residents. This caused corruption on a massive scale across the human-inhabited lands, which includes the dungeons. To add to this, there are no dungeons in Gavel, a land that is mostly human-free.

As for the dungeon bosses recognizing you, still considering you an enemy, and remembering a previous run of the non-corrupted dungeon, I can't think of anything reasonable, but I think everything else lines up. If anyone could add onto/find holes within the theory, please tell me.

In A Hunter's Calling, you (the player) aren't actually the "bad guy".
The quest shows events through the eyes of a really powerful minion that Bak'al summons. Whether it is the same minion or different minions in each situation is unknown, but it doesn't really matter.

Your soul crosses timelines somehow and allows you to experience the events as well, but you aren't actually the thing creating chaos.
The explanation I gave above should clear this up.

I should have made it more clear that I understood that, I simply chose to refer to the playable characters during the quest as "the player" since you control all of them. PL-4Y, Bak'al's minions, and whoever else you play as still are entirely different entities, but they are all controlled by you, so I collectively call their actions "the player's" if that clears it up.

This would actually make sense, either:
as once we step into the portal into the future we are no longer there to help stop the corruption (assuming we are the main force behind the corruption not spreading) and most likely this wouldn't have to be very far in the future too.
Or: we aren't that important but this portal leads to very far in the future and I guess the corruption never got stopped with or without us

Okay, so if you understood that, why couldn't you 'think of anything reasonable for the dungeon bosses recognizing you, still considering you an enemy, and remembering a previous run of the non-corrupted dungeon'?

I'd assume that the player still exists in this alternate timeline due to the fact that Aledar and Tasim are still in existence.

Could the corrupted dungeons be in Wynncraft's version of an Upside Down? As in, are these dungeons in a corrupted shadowrealm? It would be a far easier explanation, as it leaves out the confusing messes that are the realms of Light/Dark/Dern whatever. Or it's an alternative universe where the Corruption overtook Wynn, and the Corruption, originating from the same realm that has also invaded the "original" universe, "remembers" the player.

My first theory, which I thought up about a year ago, when I first learned the existence of corrupted dungeons, was "Oh they're in an alternate timeline" and that was as far as I had to think.

That and Antikythera confirms that a run of Fallen Factory was done. This theory is just a mess in general, but I wanted to put it out there since nobody connected the dots added by 1.19 in the way I did.

I'm pretty sure the Olm had hope but because some dumbass couldn't fetch a magic bracelet they failed and lost any sort of hope, oh and maybe the Light didn't wanna go and save them and instead decided to chill and save some miners by turning them into eyeballs stuck on trees.

Ironically you interpreted the secret discoveries wrong.

Lutho's obelisk allows the citizens to give up their soul in order to live in a happier version of their home. However, when they do so, they also lose both of their eyes and have them regrow onto the trees of Eyeball Forest.

That's why Lutho citizens have dark, empty holes where their eyes should be.

Oh, well I guess I'll just change "from" to "by", but my point was why the hell the Light didn't go save the Olm but when some miners come they decide to save them instead, weird.

Do you even know what the Olm are?
    1. The Olm were the original inhabitants of the area that is now the Silent Expanse
    2. The Olm are the creators of the ruins in Time Valley from what the discovery there depicts
    3. The Olm aren't beings of Darkness, there was a Olmic oracle who literally predicted that Dern would invade the area and created a arifact to combat it
    4. The Portal To Dern is where the "Dernic Beast" seen in the SE Ultimate Discovery originated from and presumably turned the area into the Silent Expanse
The Olm inhabited Wynn, they did not ORIGINATE from Dern, they were assaulted by it

True, I was thinking of the Ancients who escaped from Dern. The lore between the two is still kinda fuzzy.
Perhaps we'll see enslaved civilizations of one or both species in the realm of Darkness if that update ever comes out.
